... How would these places even exist this far into the timeline? At least by these names? Humanity was centralized in Neo Arcadia in the Zero series. I find it hard to believe these names would survive this far...

Aside from that, Legion is a coalition government with representatives from every nation on Earth. In other words: all countries, without exceptions, are already united under the flag of Legion.

Also, you're getting ahead of yourself by proposing an organization led by a character who lacks a profile.
